Hi Vidana,

The rizzo group has a beta version of DOCK which ameliorates the problem. 
We are looking at options which would allow you to test this version.

There is a new release of DOCK on its way that fixes this problem.  I don't want to rush the people putting this release together, but they know who they are, and I am hereby encouraging them to enlist you to help them test it (and you get this problem fixed at the same time).
